St. Johann in Tirol is located in the Tyrolean lowlands in the centre of the Leukental. The municipality lies as a regional transport hub and as the intersection of four valleys in a wide valley basin. In a north-south direction, the St. Johann Basin is cut through by the Leukental, coming from the southeast the valley of the Fieberbrunner-Ache flows in, to the west the Loferer Bundesstraße leads into the Sölllandl and to the north the Kössener Straße branches off over the Huber Höhe into the Kohlental.
Northwest of St. Johann, the Wilder Kaiser mountain massif forms a natural weather divide between Kufstein and Bavaria, to the south is the Kitzbüheler Horn, which belongs to the Kitzbühel Alps, and to the east the limestone massif, which belongs to the Loferer and Leoganger Steinberge. Due to its special location in the basin, St. Johann in Tirol is largely spared from the feared foehn storms in the Tyrolean Inn Valley, but in winter it receives extremely abundant snowfall due to its location on the south side of the Kaiser Mountains.
The Kitzbüheler Ache, the Reither Ache and the Fieberbrunner Ache unite in the St. Johanner Talkessel to form the Großache, the main river of the Leukental, which flows into the Chiemsee in Bavaria as the Tyrolean Achen.The centre of the village lies at an altitude of 660 m above sea level, the highest elevation is the Maukspitze in the Kaiser Mountains with an altitude of 2231 m above sea level. The municipal area covers an area of 5915 hectares.
